There’s no reason to add more weight and potential security risks to your theme with external options panels anymore. Since 3.4 WordPress ships with its own option panel;

And as of 3.6 it’s enabled in all themes by default and available in the “appearance” menu, it makes no sense not to use it :)

If you use the theme customisation api, then you can even show it off to your potential buyers with this plugin;

Using the theme customisation API is definitely the way forwards, it makes sense to take advantage of it.

Because i see WP Theme customizer can change just colors, background and fonts only.

False, you can add checkboxes, drop downs, conditionals. Whilst there’s a little bit more work to do out of the box, the point is that the customisation api is native, built in and ready to use. I’ve used it on every theme I released on here and never once needed any more features that it can provide :)
