Everytime i open this file on illustrator, it opens 2 windows for the same file, it is very anoying. Do you guys know how to fix that?

I have Illustrator CS4

Close one of the window and save to fix it. This is actually a feature in illustrator which allows you to work on same file with two different windows. This comes in handy when you need to edit an artwork while viewing its full size and another windows with zoomed in view. You can toggle that via Window – New Window.
