Hi, i´m the author of the theme.

The menu is coded in that way to allow the individual selection of pages from the admin panel, therefore, you need to change the way they show in that list if you want to use the page order as the sort filter for the menu, it is easy tough. Go to functions.php line 541.

You should see this:

$pages = get_pages();

change it for

$pages = get_pages('sort_column=menu_order'); I just tested it, it works. You might need to reselect the pages in the admin panel before you see any changes.
