hi everyone! I need your opinion. What is better: Upload significantly improved updated file or name it “version 2” and upload as a separate new file?
If i update the file – where it will be indicated? People who bought it will get notification about update or it will appear on first page of FD?

Neither. This is why I ask buyers to opt into an update notification email list if they choose. I have read that any V2 must be significantly different so if your file is maybe it should be a V2

In order for an update to be considered as a new separate file from the V1, it would have to have significant changes. You’re mindful of that much. In that respect it would end up on the home page because it would be considered a new file.
Sending out notifications to your customers is not something Envato supports. That part is up to you.
