After installing the theme, go to Appearance > Menus and in the Theme Locations box pick “main-menu” and hit save. This will ensure that you are actually using the WP3 Nav Menus instead of the old menu system which is not ideal.

Also if your .htaccess file is not created, you might want to change the permalink settings in Settings > Permalinks.
