To the OP… while I’ve not encountered issues at the level you’re reporting I have encountered and do agree with your particular comment below…
My current issue is with a template that I think was not developed with ease in mind, but was created in such a way that you’d have to completely learn an entirely new “maze-like” system in order to customize the content w/ that template…
I’ve bought many many themes and the majority are fantastic, but I can think of 2 that fall into the category you describe… just made simple jobs take so much longer. A result of theme admin areas being ‘blinged up’ to appeal to those with no coding skills.

As a “buyer” I went through the panic of checking all our sites and checking/replacing the latest version of timthumb.php (renamed to thumb.php by some). So for the help of other buyers out there I can confirm that at least the following do use instances of timthumb….
PLUGINS (timthumb.php)—> Sugar slider
