When updating theme and bundled plugins please follow instructions from this article – How To Update A WordPress Theme And Plugins and we do recommend updating via FTP. After you update the theme all of the bundled plugins with available updates should be listed in Appearance > Install Plugins.

You should also navigate to Theme Options > General and click on ‘Save Changes’ button in order to generate a new dynamic CSS file.

No, the changes shouldn’t be lost. The content of the site should remain the same. However, it is a good practice to create a backup version of your website before updating the theme, in the event something unexpected occurs during the update process.
