Hello, this question about WordPress and how it works, not about theme. Theme user default WordPress settings method (theme_mod). Also please note that you must purchase regular license for every theme installation on your multisite (for every site in multisite) by regular license rules.

Hello, do you mean site Favicon? Site favicon can be added via Customizer in WordPress itself, this does not need to be implemented in themes since WordPress 5.x.
