I am building a site where I will be embedding videos from streaming portals (youtube, vimeo, etc). The main purpose of the site is to provide translations of these videos as subtitles. Therefore, I am looking for the possibility to add such subtitles through player or other future.

Well, I read some articles about S3, and there is that you need to create a user, is that wordpress user ? If I will have 100 users, who want to upload their videos ? Also, how does it solve problem with uploading ? As I understood, it will be all served via wordpress core and hosting capacity and after that will go to S3 right ?

Only you will create an account in amazon, and you will pay there for hosting files, and they will give some key and you gonna add that key to any amazon s3 plugin in your wordpress page , thats all . After that all videos and files will be uploaded to amazon. it’s a cloud service.
