Unfortunately, this is how portfolio filter is working. It is actually filtering items that are already loaded. So if you set some number for portfolio items to be initially shown and you have more than that, before clicking on the Show More button you will see on under each Portfolio category, only portfolio items that are already been visible.

Too many top level menu items with slightly bigger spacing and wider logo can cause this, so you should try reducing logo with a bit, and also to reduce menu items font size and spacing or to reorganize them into 1st and 2nd menu items. If you want to preserve same amount of items in menu without changing options you should be able to fix this by reducing spacing between menu items with custom css code below:

nav.main_menu>ul>li>a {
    padding: 0 15px;
}

You can apply the code from Select options > General > Custom CSS field.
