If you mean in Select slider than yes, you need to upload all three formats for the video so it can display in all browsers.

Please go to Select Slider > Sliders and enter to edit the slider on your home page, and make sure Effect on header option is set to “no”. Then go to Select Options > Header and Footer and make sure that you don’t have any header style selected ( the field should be empty ): http://screencast.com/t/P6CwCTbKoxoF

And then also go to your home page from the back-end and make sure that there is no header style selected on the page.

When you have a header style selected (dark/light), then it will always override your default settings, so you need to make sure that header style is turned off in all places.

If you mean this menu: http://screencast.com/t/y2ysrMCZX This is the content menu and it can only be used for one page sites, as you can see from the demo it only scrolls to sections on that page.

Regarding the top menu, you can hide the top menu with some custom css, and you can always disable the side area (side menu three bar icon in top menu) from our options panel.
